That's basically what I did to calculate movement/menuing times. I think you might counting the frame where you press the button as well, because you can generally buffer movement, meaning that frame doesn't really exist in a run. It was posted above, but here it is again: http://www.twitch.tv/masteri_mori/c/4752651. The only thing that we (currently) know doesn't count towards IGT are Pikachu's cries, but this would make the cutoff higher than xx:40, so there has to be something else affecting it.

As Gunner said above, I got a 2:02:23 RTA, but only 2:01 IGT. Another point to add is that the SGB has a considerable advantage over the regular GameBoy because it runs at 61.17fps instead of 59.73fps ( source ). Therefore, if we switch to RTA, the 'fastest' runs will be done on the SGB, but these are not necessarily the best, and will likely beat better runs,...
