The Gen 1 thru Gen 3 Pokémon games have in-game timers that are very accurate in WHAT they measure (I have limited knowledge on Gen 4+ so can't speak to them). In a nutshell, the 3DS VC version emulates data differently.
As a result, during item underflow different items will appear than in the original copy of the games.
This means that the 3DS version would have an advantage in the area of money and potentially other things.

It syncronises your timer with the in-game clock so that the time on LiveSplit will match the time RNG Reporter (or this application) produces for the Mudkip, as opposed to having to mentally adjust.
